The default location of Skyrim.ini is actually \Users<username>\My Documents\My Games\Skyrim Also, MO doesn't get rid of the original ini files in the game, it copies them to the profile directory. You should be able to still find them on the old location they just don't do anything so long as you launch the game via MO.If you don't have mods that have SKSE plugins, that folder won't exist, you have to create it yourself, cause if you check the content of the SKSE archive, there's no SKSE folder in the Data folder either.
